Make sure you clean up the weld area with a grinder to bare metal. Get some scrap pieces and make sure you get used to welding on the thin sheet metal before you weld on your mower deck. For this purpose I like E6011 and I would use 1/8" even tho 3/32nd would work as well.
If you are welding up 'cracks' in the deck it would be better to "patch" over the crack rather than just welding up the crack as a butt weld. The patch (lap joint) will hold up better and be easier to repair..
What ever I had on hand.
E6013 was good for truck body and floorpan repairs if you're using a stick welder. The Lincoln 3/32 found at the big box stores like Home Depot was fine as long as you don't pour lots of heat to it.

Another for E6013. Try it out o something similar first. I think 6011 1/8" would blow right thru a mower deck.

Took the same material thickness as my 20" Murray lawn mower deck, welding a lap joint using 6011 1/8" at about 75 amps this is the results.

6011,6013 either one would work. Clean area. I would definitely make a patch though. Then take and weld a butt joint on the bottom if possible and grind it down.
